I've had to do that once in the past (not on NTB, which I haven't traded recently), but they waived the $35 because online trading wasn't available.  In fact, I've never had E*Trade charge me the $35 when there was a problem with online trading (when there was a problem with their website on Tuesday, they even reduced their regular commission from $9.99 to $0.01 for a trade I did).

The interlisting can't be the reason.  Have you emailed Neptune to let them know about this problem?  It's probably some glitch in E*Trade's system that they could get tracked down and resolved.
