This is actually what concerns me the most, and I also find the most difficult to try and track. We can see the usuall short positions but what makes me nervouse are what are the institutions actually investing in. For example, we often see bought deals where say a bank will hand over money for company shares and interest. Those same institutions can then collect the usuall banking interest and at the same time sell the share short as a hedge. When I think about that, I realize the worse the company actually does (within limits) the more likely they will come back and ask for more money and give more shares. There are other tactics out there like naked shorting and such, but I don't think any of the reputable firm are involved in that, but for sure naked shorting has been an issue in the past.
